Services
The Bioinformatics Resource Center offers a wide range of services to researchers across the campus, either as fee-for-service or as collaborative efforts through grant support. Our goal is to ensure that investigators and scientists exploit existing and emerging computational technologies, especially related to high-throughput sequencing datasets.
The fee is charged in hourly bases. The currently rate is $75/hour, in half hour incremental. If you would like to engage our services, please contact BRC (brc@biotech.wisc.edu)
Consultation
BRC staff provides consulting that helps investigators to frame research questions and identify appropriate bioinformatics solutions to them. Personnel are then available to facilitate these solutions which may involve developing databases and software tools as well as provide training and support on the use of these tools.
Grant preparation
We are happy to collaborate on a wide variety of research topics and in grant writing. We can facilitate grant submissions by identifying the requirements for bioinformatics components, experimental design, generating preliminary data, providing documentation on our expertise and availability of tools to complete the research indicated. Drop us a line to set up a meeting so we can discuss your needs.
High-throughput data analysis
BRC uses pre-built analytic pipeline for high throughput data analysis. Following are some typical applications:
| Application | Standard Analysis | hours | Turn-around time |
| DNA resequencing | sequence reads alignment, re-align, SNP/Indel/Structural Variation detection, filtering, and reporting | 5-8 hours / 8 samples | 2-3 weeks |
| de novo assembly | quality filtering, assembly, scaffolding. | varies | varies |
| mRNAseq | sequence reads alignment, expression estimation, differential expression analysis. | 6-8 hours / pair comparison | 2-4 weeks |
| ChIPseq | sequence reads alignment, ChIP quality control, Peak detection. | 6-8 hours | 2-3 weeks |
| MetaGenomics | use QIIME pipeline for data analysis and reporting. | 8-10 hours | 2-3 weeks |
| Expression | Expression microarray data analysis, differential gene expression analysis. | TBD | TBD |
| Other | Any next-gen sequencing related projects: microRNA seq, transcriptome assembly, copy number variation, ribosome profiling ... | varies | varies |
Data management
We provide our clients, access to the data storage server (https://facilities.biotech.wisc.edu/Download/) to seamlessly access, store, track, share, data and the results of analysis during the course of their projects.
Writing Scripts
Laboratories often have large or repetitive tasks that can be streamlined by writing scripts to automate much of the work. We will help identify ways that these processes get streamlined and write the necessary scripts. Examples might include blasting or masking large numbers of sequences, reformatting sequences / data, integrating and summarizing information etc.
